With the CommandBrothers you can send commands from Bukkit to BungeeCord. The default Bukkit console can't send commands to BungeeCord but with the CommandBrothers this will be possible.
You just need to use the CommandBrothers commands to send commands from Bukkit to BungeeCord. First tipe the CommandBrothers command and then the command which you want to execute in BungeeCord.
Commands:
/bungeecommand <command> | (Aliases: /bungeec or /bungeee) Send console commands which don't need a sender
/bungeeplayer <command> | (Aliases: /bungeep) Send commands which needs a player as sender and execute BungeeCord-Playercommands

Console Command:

Player Command:

Installation:
- Extract the CommandBrothers.zip file.
- Put the command4bungee.jar file in the Bukkit plugins folder of every server where you need to execute BungeeCord commands in your console or with Bukkit-Plugins.
- Put the command4me.jar file in the BungeeCord plugins folder.
- Done!
